They are both in a league of their own. I like both.
I feel Zeta is the turning point of the Universal Century story. It defined both the start of the peak and the end of the peak as the Federation slowly crumbled after that point.
After that epic war, the top brass of the Federation pretty much left it all to the autonomous units to keep control (AEUG, which isn't even officially in the Federation; and Londo Bell), continued to send the Earth elites to rule the Spacenoids, stopped investing into MS technology (Movable Frame and Gundarium Gamma alloy are the last technologies for 50 years which I thought was innovative, cost effective and Mass-Produced). This is why things like the Second Neo Zeon war, Crossbone Vanguards (a military group which were originally aristocrats, and a corporation which decided to invest in MS technology), Zanscare empire (they bought out SNRI - an Earth Federation owned MS technology development company) where allowed to exist. Even Haman's Neo Zeon got their way, in the form of a colony (which they subsequently dropped onto Earth), when the Federation's ideal was to not negotiate with Zeon.
00 sort of defines its world in its own way; after Celestial Being, the world still did not smart up and things like A-Laws (cough Titans cough) were allowed to start up. MS technology between both sides is a different issue in this case, because Earth's MS technology is pretty much leaked Celestial Being technology. It also seems to me that their version of the Federation does want to control the population by force and Celestial Being are the ones which wants to liberate the world of it. In this way, it's more like Gundam Wing with OZ/Earth Federation and the Gundam boys.
